Right before this face palm that Lestrade does, he says this:

You’re not seriously suggesting he’s involved?

At no point in the “Sir Boast-A-Lot” story Moriarty tells does Lestrade side with his team, not once. You have to listen to Andrew Scott’s monologue separate from Rupert Graves’ lines or you become fooled into thinking Lestrade doubts Sherlock Holmes. Moriarty does not narrate the scene at the Yard, he merely plants an oppositional one in Sherlock’s head.

It’s a common misconception in the fandom, the interpretation of this scene, which is why I explored that in a post I made a while ago, here.
